I own the 2016 RLJ Entertainment release in the thick 9-disc clear plastic keepcase. The discs are the same as the 2011 Image Entertainment release, complete with Image logo shown on boot-up, because Image became RLJ:

The original "25th Anniversary" release has the 9 discs in a Digibook and was released in 2011. The release without this banner on the cover is in a thick 9-disc plastic case and was released in 2016.

Several of the season 2 episodes are out of airdate order. I don't know if the DVD order is the correct story order or not. Some episodes in season 2 might be edited, as a few run less than 48 minutes 30 seconds. There is one that is 43 minutes 26 seconds, which I'm positive is edited.

I don't know if there is any replacement music. The Del Shannon song "Runaway" is still used as the opening and closing theme, and I've heard other licensed music, but I am not familiar with all music originally used in this series to say that everything is here.

According to Wikipedia: "...the entire series (except for the unaired episode) was released on a series of VHS tapes in 1991 from a label called Starmaker. This is the only official release which has the original music. [...] On November 15, 2011, Image Entertainment released Crime Story - The Complete Series: 25th Anniversary Edition on DVD in Region 1.The 9-disc set contains all 44 episodes of the series. However, it has been criticized for having a visual quality no better than when the episodes were originally broadcast, and for removing songs from the soundtrack because they were too expensive to license."

The two seasons were also released individually by Anchor Bay in Region 1 Digibook packaging. I do not have specs for those discs, other than S1 has 5 discs, S2 has 4 discs, and there are no extras for either season. Here are some reviews of the Anchor Bay sets which may give you the information:

Looking at pictures on ebay of used listings for the 25th Anniversary edition, it doesn't look like a Digibook. No booklet is included within the case.
Updating as a Digipak case instead.
